Let them play as what they identify as. The notion of countries with borders and flags is only as real as long as the idea is remembered to be repeated.

First of all, even most small countries probably have 10+ players right now (except Vatican City or something 11). Obviously you never know how many of them wanna play a tournament but you can't figure that out without asking.
I can understand that it's not too motivating for a 2k player to approach some 1.2k guys and play a tournament with them. But that's the nature of country competitions. Mo Salah will probably never win the Soccer World Championship. Sucks for him but you can't change it unless you just don't do country competitions anymore.
For this competition you can even compete on your own so having only few players is less of an argument than for Nations Cup.
If you start with that, you'll have to make a lot of compromises and screw those people over, who accepted the limitations and teamed up with weaker players from their country.
As Canadian who played for France in Eurorumble and now sign up under Italian banner I think you should abstain from making sarcastic remarks on this case.If that the case I can make my team called New France (when France was conquering America) with Jean talon) with all the people from America and South America

- We will consider if you are interested to represent e. g. a country which is the birthplace of a grandparent or if the country you, your parent or grandparent was born in does no longer exist (e. g. a person born in the Soviet Union in a place which now is Kazakhstan, but you want to play for Russia) and discuss with you for which country you are allowed to play.
